Report all proteins in the results.sage.tsv

Hi @lazear,

Thanks for creating such excellent tool. The column "proteins" in results.sage.tsv reports the proteins matching the peptide sequence. I am wondering it reports all proteins from the input fasta that containing the matching peptides or there's a filtering step on proteins to report parsimonious groups? If it's the second case, how do I report all proteins in the output results.sage.tsv?

Hi Sophia,

The proteins column lists all proteins from the supplied fasta that could've produced that peptide. There is no parsimony step - it's left to you to perform, if you wish.

For what it is worth, we have a PR that does the parsimony: #182. We need to revisit some things of this PR though, we'll update it hopefully sooner than later...
